I have a 67 sedan that I'm working on.

I'm getting water leaking around the inside heater vents in the center. It is going down the transmission tunnel. I'm sure it is coming in from the outside cowl. Could this be taken care of by changing the worn heater box gaskets under the hood?

I could just get a cowl cover like the ones used on the sixties
Mustangs. I have not seen them made for the Amazons though.

Yeah as long as it's water and not engine coolant. The tube sounds like the problem and if it's plugged you probably have a bunch of leafs and pine needle in the air box. As well a pile of debris on the heater core.
Pulling the blower motel is a two minute job then you'll be able to see inside pretty well.
