Yeah, I've only had it shut off after I've been playing it fairly loud and after about 1.5+ hours.
But yeah, that's definitely a sign of a problem. Putting computer fans on it WOULD work and keep it cool, but that's kind of ghetto. Maybe you could pop that amp open and see if any parts are visibly bad if it isn't under warranty.

Mine has cut out on very hot days when I have the music blasting for an extended period of time. It is a known issue, but it sounds like yours is more problematic.
IIRC there have been fan mods done by people.

Pretty easy, even. I'm sure you could tap into the existing output wires coming from the headunit, or even just buy this beauty: http://cgi.ebay.com/ebaymotors...orted
all the speaker wires should be located where the amp is, so you just hook them up to the new amp.

The oe amp is a servicable, but not very exciting amp. It has one great thing going for it: it fit's nicely under the front seat. Anything else you replace it with is likely going to have to be mounted in the rear.
Check to see which amp you have, it comes in two flavors: pa-200 & pa-300, 200 and 300 watts, respectively. If you have the former, maybe getting the latter will solve your problem.
